This Peptide documentation assumes you already speak the language.
A Certificate of Analysis will report net peptide content without saying what that is. A product page will claim ≥99% purity by RP-HPLC without explaining what the assay measures. A supplier will mention Fmoc chemistry or a collapse temperature and move on.
None of that is meant to obscure anything. It's simply the vocabulary of peptide chemistry and pharmaceutical quality control, written for people already inside it.
This glossary is our attempt to open the door. Definitions are plain-language and short - enough to read a document or ask a better question, not a substitute for a textbook. It's organized by subject rather than strictly alphabetically, because terms make more sense next to the ones they relate to.

Peptide fundamentals
Amino acid - The building block of peptides and proteins. Twenty standard amino acids appear in biological systems, each with a distinct side chain that determines its chemical behavior.
Peptide bond - The amide linkage joining one amino acid to the next. It is the bond that defines a peptide, and its absorbance around 214-220 nm is what makes HPLC detection at that wavelength possible.
Residue - A single amino acid once it's incorporated into a chain. A ten-residue peptide contains ten amino acids linked together.
Sequence - The order of amino acids in the chain, written left to right from the N-terminus. The sequence is the actual definition of a peptide; trade names and nicknames are not.
N-terminus / C-terminus - The two ends of a peptide chain. The N-terminus carries a free amino group, the C-terminus a free carboxyl group. Both are common sites for chemical modification.
Peptide vs. polypeptide vs. protein - Distinctions of length rather than kind. Peptides are typically under about 50 residues, polypeptides longer, and proteins are folded polypeptides with defined three-dimensional structure. The boundaries are conventional, not absolute.
Oligopeptide - A short peptide, generally two to about twenty residues. Dipeptide, tripeptide and tetrapeptide refer to two, three and four residues specifically.
Analog - A peptide deliberately modified from a parent sequence - a substituted residue, an added modification, a changed backbone. Analogs are usually designed to alter stability or receptor selectivity.
D-amino acid - The mirror-image form of a standard (L-) amino acid. Substituting a D-residue is a common strategy for slowing enzymatic breakdown, and it appears in many research peptide sequences.
Cyclic peptide - A peptide whose chain is joined end to end, or bridged internally, forming a ring. Cyclization typically increases structural rigidity and resistance to degradation.
Disulfide bond - A covalent bridge between two cysteine residues. Disulfides are essential to the structure of some peptides and a source of impurities when they form incorrectly.
Amidation - Conversion of the C-terminal carboxyl group to an amide (-NH₂). Frequently used to improve stability, and denoted in sequences with a trailing NH₂.
Acetylation - Addition of an acetyl group, usually at the N-terminus, again often for stability.
Molecular formula - The elemental composition of the molecule, such as C₃₂H₄₉N₉O₅. Appears in the header of most COAs.
Molecular weight - The mass of the molecule. Average mass accounts for the natural abundance of isotopes; monoisotopic mass uses only the most common isotope of each element. For a peptide of moderate size these differ by roughly a dalton, so it matters which one a mass spec result is being compared against.
Dalton (Da) - The unit of molecular mass. A kilodalton (kDa) is one thousand daltons.
Isoelectric point (pI) - The pH at which a peptide carries no net electrical charge. Influences solubility and chromatographic behavior.
Hydrophobicity - How strongly a peptide avoids water. It's the property reversed-phase HPLC separates on, which is why two closely related peptides can be told apart by retention time.
Counterion - The charged partner that balances a peptide's charge in its salt form. Commonly trifluoroacetate (TFA) after purification, sometimes exchanged to acetate or hydrochloride.
Salt form / free base - Most research peptides are supplied as salts because that's what purification produces. The free base is the peptide without its counterion - a smaller fraction of the same weighed powder.
CAS number - A unique registry identifier assigned to a chemical substance. Useful for unambiguous identification, though not every peptide has one.
Synthesis and manufacturing
SPPS (solid-phase peptide synthesis) - The dominant method for making peptides. The chain is built one residue at a time while anchored to an insoluble resin bead, which allows excess reagents and byproducts to be washed away at each step.
Resin - The solid support the growing peptide is attached to during SPPS.
Fmoc chemistry - The most widely used SPPS strategy, named for the fluorenylmethyloxycarbonyl protecting group, which is removed under mild basic conditions.
Boc chemistry - An older SPPS strategy using the tert-butyloxycarbonyl protecting group, removed under strongly acidic conditions. Still used for certain difficult sequences.
Protecting group - A temporary chemical cap on a reactive site, preventing unwanted reactions while the intended one proceeds.
Coupling - The step that joins the next amino acid to the growing chain. Incomplete coupling is the origin of deletion sequences.
Deprotection - Removal of a protecting group so the next coupling can occur.
Cleavage - Release of the finished peptide from the resin, usually alongside removal of remaining side-chain protecting groups.
Crude peptide - The raw product immediately after cleavage, before purification. Purity at this stage is often well below what a finished product requires.
Deletion sequence - An impurity missing one or more residues, caused by a coupling step that didn't go to completion. Common, and often visible as a shoulder peak next to the main HPLC peak.
Truncated sequence - An impurity where chain growth stopped early, leaving a shortened peptide.
Racemization - Unintended conversion of an L-amino acid to its D-form during synthesis, producing a diastereomeric impurity that can be difficult to separate.
API (active pharmaceutical ingredient) - The peptide substance itself, as distinct from the finished vialed product. Where the API is made, and by whom, is the most consequential sourcing question you can ask.
CDMO - Contract development and manufacturing organization. A facility that manufactures on behalf of another company.
Fill-finish - The final stage where bulk material is dispensed into vials, lyophilized, stoppered and sealed. A company can perform fill-finish domestically while the API was synthesized elsewhere - which is how "made in the USA" claims sometimes get stretched.
Batch / lot - A defined quantity produced in a single run under the same conditions. Testing and documentation are lot-specific, which is why a COA without a lot number is close to meaningless.
GMP / cGMP - Good Manufacturing Practice; the "c" denotes current. A regulatory framework covering documented process control, facility conditions, equipment qualification, personnel training and record-keeping.
WHO/GMP - GMP standards published by the World Health Organization, used as a benchmark for pharmaceutical manufacturing internationally.
ISO 9001 - An international quality management system standard, certified by external audit. Note that the current revision is ISO 9001:2015; references to ISO 9001:2008 point to a version withdrawn in 2018.
Purification and analysis
RP-HPLC (reversed-phase high-performance liquid chromatography) - The workhorse technique for both purifying and analyzing peptides. Components are separated by hydrophobicity as they travel through a packed column.
Preparative vs. analytical HPLC - Preparative runs purify material at scale; analytical runs measure a small sample to determine purity. Same principle, different purpose.
C18 column - The most common reversed-phase column type, packed with silica particles bonded to eighteen-carbon chains.
Mobile phase - The solvent mixture carrying the sample through the column, typically water and acetonitrile with a small percentage of TFA.
Gradient - A programmed change in mobile phase composition over the course of a run, used to elute components in order of hydrophobicity.
Retention time - How long a component takes to pass through the column and reach the detector. Should be consistent across lots of the same product under the same method.
Chromatogram - The plot of detector signal against time. Peaks are components; the area under each peak is proportional to how much of it is present.
Peak area percent - How HPLC purity is calculated: the main peak's area as a percentage of total integrated peak area.
HPLC purity - The proportion of the peptide material that is the target sequence. Critically, this is not the proportion of the vial that is peptide.
Net peptide content - The proportion of the total powder mass that is actually peptide, the remainder being counterion, water and any excipients. Determined by amino acid analysis, nitrogen analysis or quantitative UV. This is the number that makes price-per-milligram comparisons meaningful.
Mass spectrometry (MS) - Measures molecular mass to confirm identity. ESI-MS (electrospray ionization) and MALDI-TOF are the two methods most often seen on peptide COAs.
m/z - Mass-to-charge ratio, the raw quantity a mass spectrometer measures. Electrospray produces multiply charged ions, so the instrument reading isn't the molecular mass until it's been deconvoluted.
Deconvolution - The calculation that converts multiply charged m/z readings into a single molecular mass.
Related substances - The impurity profile: individually identified impurities rather than an undifferentiated "other" category. Their presence on a COA indicates real process characterization.
Oxidation - A common degradation route, especially at methionine, cysteine and tryptophan. Methionine oxidation adds 16 daltons.
Deamidation - Loss of the amide group from asparagine or glutamine, shifting mass by about one dalton and changing charge.
Aggregation - Peptide molecules associating with one another rather than staying dispersed. More prevalent in solution than in dry solid form.
Karl Fischer titration - The standard method for measuring water content in a solid sample.
Amino acid analysis (AAA) - Complete hydrolysis of the peptide followed by quantification of the released amino acids. One of the ways net peptide content is determined.
TFA (trifluoroacetic acid) - An acid used in both cleavage and HPLC mobile phases. It commonly remains as the counterion in the finished powder, contributing measurable mass.
Ion chromatography - A method for quantifying counterion content.
Endotoxin - Bacterial cell wall fragments capable of provoking an inflammatory response. Measured by LAL assay (Limulus amebocyte lysate) and reported in EU/mg (endotoxin units per milligram).
Bioburden - The total viable microbial count in or on a material.
Residual solvents - Solvents left over from synthesis and purification, quantified by gas chromatography and assessed against established limits.
Quality and documentation
Certificate of Analysis (COA) - The document reporting analytical results for a specific lot, with the methods used and the specifications applied. The only verifiable quality claim in this industry.
Specification / acceptance criteria - The predetermined limits a result must fall within to pass. A results table without specifications is a list of numbers, not a quality decision.
Method - The documented analytical procedure. A purity figure without a stated method can't be interpreted or reproduced.
Method validation - Formal demonstration that an analytical method is accurate, precise and suitable for its intended purpose.
Reference standard - A well-characterized material used to calibrate an assay or confirm identity.
Retest date - The date by which material should be re-analyzed to confirm it still meets specification. Distinct from an expiration date.
Traceability - The ability to follow material and documentation back through the production chain to its origin.
Third-party testing - Analysis performed by an independent laboratory rather than the manufacturer. Serves a different purpose from in-house QC; strong suppliers do both and say which is which.
Chain of custody - Documented record of who handled material and when.
Physical form, handling and storage
Lyophilization (freeze-drying) - Removal of water by freezing the product, then subliming the ice away under vacuum. It's how research peptides are made stable for shipping and storage.
Sublimation - The phase change from solid directly to vapor, bypassing liquid. The mechanism at the heart of lyophilization.
Primary drying - The stage where ice sublimes away, removing most of the water.
Secondary drying - The subsequent stage removing bound water that isn't frozen, which sets the final residual moisture.
Collapse temperature - The temperature above which the freeze-concentrated product loses structural integrity during drying. Exceeding it produces a collapsed cake.
Lyophilized cake - The dry, porous solid remaining after freeze-drying. A thin film or small disc at the bottom of a vial is normal at low fill weights.
Collapse - A cake defect appearing as a dense, shrunken or glassy mass rather than a structured solid, indicating the drying cycle exceeded the collapse temperature.
Meltback - A defect where part of the product melted during drying, typically visible as a puddle-like layer at the vial base.
Residual moisture - Water remaining after lyophilization. The strongest predictor of long-term stability in the dry state.
Hygroscopic - Readily absorbing moisture from the air. Many peptide salts are, which is why vials are sealed under vacuum or dry nitrogen and shouldn't sit open.
Excipient - Any component of the formulation other than the peptide itself.
Bulking agent - An excipient such as mannitol added to give a low-mass fill enough substance to form a proper cake.
Cryoprotectant / lyoprotectant - Excipients such as trehalose or sucrose that protect the molecule during freezing and drying respectively.
Stopper - The elastomeric closure seated in the vial neck, sealed in place by the crimp.
Crimp seal / flip-off cap - The aluminum ring securing the stopper, and the plastic cap covering the center of it.
Sterile water for injection - Purified water containing no preservative.
Bacteriostatic water - Sterile water containing a bacteriostatic preservative, typically 0.9% benzyl alcohol, which inhibits bacterial growth. Supplied as a diluent - and, being a solution, never lyophilized.
Reconstitution - Dissolving a lyophilized product in a diluent. Procedures, diluent selection and concentration calculations are outside the scope of this site; those are covered at peptideorders.com.
Cold chain - Controlled-temperature handling through storage and transport.
Stability - How well a product retains its specified properties over time under defined conditions.
Research and pharmacology vocabulary
In vitro - Research conducted outside a living organism, in controlled laboratory conditions. This is the context research peptides are supplied for.
In vivo - Research conducted within a living organism.
Receptor - A protein that binds a specific molecule and initiates a cellular response.
Agonist - A molecule that binds a receptor and activates it.
Antagonist - A molecule that binds a receptor and blocks activation.
Selectivity - The degree to which a compound acts on its intended target rather than related ones.
Binding affinity - How tightly a molecule binds its target, often expressed as a dissociation constant.
Mechanism of action - The molecular pathway by which a compound produces an observed effect in a research model.
Half-life - The time for a compound's concentration to fall by half in a given system.
Secretagogue - A substance that stimulates secretion of another substance.
GHRH analog / GHRP - Two classes of peptides studied in relation to growth hormone signaling: growth hormone-releasing hormone analogs, and growth hormone-releasing peptides.
GLP-1 receptor agonist - A compound acting at the glucagon-like peptide-1 receptor. The category includes several of the most heavily studied peptides in current literature.
Model system - The experimental setup - cell line, tissue preparation or organism - in which research is conducted. Findings are specific to the model.
Peer review - Independent evaluation of a study by qualified researchers prior to publication.
Preclinical - Research conducted before any human study, typically in cell and animal models.
Compliance and commerce
Research use only (RUO) - A designation indicating a product is supplied for laboratory research and is not approved or intended for human or veterinary use, diagnosis or treatment.
Not for human consumption - The plain-language statement of the same restriction, required on research chemical labeling and packaging.
FDA - The U.S. Food and Drug Administration. Research peptides are not FDA-approved products, and statements about them have not been evaluated by the agency.
503A / 503B - Sections of the Federal Food, Drug, and Cosmetic Act governing compounding pharmacies (503A) and outsourcing facilities (503B). Distinct from research supply, and often conflated with it in online discussion.
Gray market - Product sold outside authorized or well-documented supply channels. Typically characterized by absent lot documentation, untraceable API sourcing and inconsistent purity.
Made in the USA - A claim that requires scrutiny: it may refer to synthesis of the API, or only to domestic fill-finish of imported material. The distinction is worth asking about.
Wholesale / distributor pricing - Tiered pricing available to qualifying businesses, typically requiring documentation and application.
mg / mcg / IU - Milligram (one thousandth of a gram), microgram (one millionth of a gram, one thousandth of a milligram), and international unit - a measure of biological activity rather than mass, whose conversion to mass differs by substance.
